mkvtoolnix comes with with a README, a README.Windows.txt for Windows users and man pages for all three programs: mkvmerge, mkvinfo and mkvextract. You can also read the ChangeLog.
The GUI for mkvmerge now has a guide which I recommend you to read. Thanks to Olivier Hoarau there's also a french translation available.
